SiGN-SSM: open source parallel software for estimating gene networks with state space models
نویسندگان
چکیده
UNLABELLED SiGN-SSM is an open-source gene network estimation software able to run in parallel on PCs and massively parallel supercomputers. The software estimates a state space model (SSM), that is a statistical dynamic model suitable for analyzing short time and/or replicated time series gene expression profiles. SiGN-SSM implements a novel parameter constraint effective to stabilize the estimated models. Also, by using a supercomputer, it is able to determine the gene network structure by a statistical permutation test in a practical time. SiGN-SSM is applicable not only to analyzing temporal regulatory dependencies between genes, but also to extracting the differentially regulated genes from time series expression profiles. AVAILABILITY SiGN-SSM is distributed under GNU Affero General Public Licence (GNU AGPL) version 3 and can be downloaded at http://sign.hgc.jp/signssm/. The pre-compiled binaries for some architectures are available in addition to the source code. The pre-installed binaries are also available on the Human Genome Center supercomputer system. The online manual and the supplementary information of SiGN-SSM is available on our web site. CONTACT [email protected].

Using a state-space model with hidden variables to infer transcription factor activities
MOTIVATION In a gene regulatory network, genes are typically regulated by transcription factors (TFs). Transcription factor activity (TFA) is more difficult to measure than gene expression levels are. Other models have extracted information about TFA from gene expression data, but without explicitly modeling feedback from the genes. We present a state-space model (SSM) with hidden variables. Th...
متن کاملReachability checking in complex and concurrent software systems using intelligent search methods
Software system verification is an efficient technique for ensuring the correctness of a software product, especially in safety-critical systems in which a small bug may have disastrous consequences. The goal of software verification is to ensure that the product fulfills the requirements. Studies show that the cost of finding and fixing errors in design time is less than finding and fixing the...

Planning robot trajectory is a complex task that plays a significant role in design and application of robots in task space. The problem is formulated as a trajectory optimization problem which is fundamentally a constrained nonlinear optimization problem. Open-loop optimal control method is proposed as an approach for trajectory optimization of cable parallel manipulator for a given two-end-po...
متن کاملEstimating Latent Processes on a Network From Indirect Measurements
In a communication network, point-to-point traffic volumes over time are critical for designing protocols that route information efficiently and for maintaining security, whether at the scale of an Internet service provider or within a corporation. While technically feasible, the direct measurement of point-to-point traffic imposes a heavy burden on network performance and is typically not impl...
متن کاملStatistical inference of transcriptional module-based gene networks from time course gene expression profiles by using state space models
MOTIVATION Statistical inference of gene networks by using time-course microarray gene expression profiles is an essential step towards understanding the temporal structure of gene regulatory mechanisms. Unfortunately, most of the current studies have been limited to analysing a small number of genes because the length of time-course gene expression profiles is fairly short. One promising appro...
